This is a broader guide for Waystone Crafting for end-game general farming. This prioritizes Rarity and Abyss mods. I've also included an Abyss Modifier Tierlist, to help you sort and filter Abyss mod roll selection in the Well of Souls.
Ideally, you will learn to make as many of these as possible (these sell for 2-4 Divines each, depending on the rolls):

It will vary depending on the starting number of affixes, but in general we can estimate that each Waystone requires:
+3 Exalt to max affixes (3 Exalt)
+1 Omen of Chaotic Rarity (26 Exalt)
+1 Omen of Sinistral Necromancy (21 Exalt)
+1 Chaos Orb (12 Exalt)
+1 Preserved Vertabrae (2 Exalt)
+3 Liquid Paranoia (9 Exalt)
Our total per Waystone cost is approximately:
73 Exalt
Another way of thinking about it is:
Every set of 5 Waystones == 1 Divine
Guide
Step 1 - Maximize Waystone Affixes
This is pretty obvious, but first steps are to iterate over a set of Waystones with basic currency to max out the affixes at 6 each.
Next you will use an Omen + Chaos on each Waystone to reroll the affixes to ones that inherently grant Rarity of Item bonus to the Waystone
1 - Highlight (right click) Omen of Chaotic Rarity in inventory
2 - Slam all maps with 1 Orb of Chaos
* Note: the game will let you hit it with more than one Chaos, so make sure to do only 1 each
** Also note: when your Omen stack runs out, you will still be able to Chaos slam, so keep an eye on quantity of Omens in your stack. You can highlight multiple stacks!
Here you will use Abyss league currency to add an unveiled Abyss modifier to each Waystone in the PREFIX slot, then reveal the modifier and make a selection. Now in our Abyss tierlist, you will notice that almost all of the good mods are prefixes, and for this reason you should include an Omen of Sinistral Necromancy, to guarantee a prefix Desecration.

3 - Travel to the Well of Souls and Unveil

Steps 4 and 5 involve some personal selections, and may be dependent on your preference for resale value or running the map yourself. In general, you are just applying Paranoia or Greed (Simulacrum liquids) to all Waystones. Paranoia is going to add % Rare Monsters, Greed will add % Rarity.
1 - For each map you plan to sell (i.e. the ones that rolled "Area if Overrun by the Abyssal"), anoint the map with 3x Liquid Paranoia.
2 - For each map you plan to run yourself, you may also anoint with Paranoia OR Greed, and then optionally apply Step 5
If a Waystone rolled a "bad" Abyss modifier (Tier C or worse), it is reasonable to then Vaal the Waystone to attempt to hit a good Reforge or to corrupt it up to a Tier 16 Waystone.
FAQ & Assistance
FREQUENTY ASKED QUESTIONS
1. Can't I take the Waystone to 5 modifiers to save 1 Exalt before Omen of Chatoic Rarity (step 2)?
Yes you can, but this is very tedious, and over the course of 100 maps you are going to be mod-count checking each one for the total price of 1/4 of a divine, when approximately 12-15 of these maps will be worth 2-4 Divine. In my recommendation, do not waste the time to mod count.
2. Are the other mods worth selling?
Yes. Any of these maps will sell for minimum 40 Exalt if you have hit at least a Tier B Abyss Modifier (which you almost always will).
In my recommendation, unless it is S tier (overrun), set the map at 100 Exalt (or approximately 1/4 of a Divine). Each day, you can drop the price of each by 20 Exalt or so.
3. Isn't pack size good?
So far in POE2 Pack Size is bait (with the exception of XP farming). Loot comes from Rares, and the Rare Monster Modifier along with the Rarity of Items modifiers are most important.
